hello i have a 2004 r6 and im running into a few problems with my bike.
first about the bike its fuel injected with a 520 chain conversion kit on it.
The problems ive encountered so far is the bike has a hesitation from a dead stop. The bike fires up everytime 1st try. I just changed the oil a week or two ago. The hesitation is from 700-800 rpm untill the bike reaches almost 3000 rpms then rides fine again till i come to a stop again and the other day i was getting on it WOT and i reached about 13k rpms and it cut out and i wasnt paying attention to the tach but idk if i hit the rev limiter or even what its set on. Any suggestions of what to check. Im changing the spark plugs tomorrow to see if that does anything, but trying to see if someone else had this same problem or some possible ideas or fixes thanks

fuel pump? IDK post this on SR more people would be able to try to help you out there.
I do know that the R6 can have it's rev limiter turned off completely. I don't think that has a damn thing to do with what you have going on but it's a nice little random fact.

changed spark plugs today and still nothing and i checked fuel pressure to the pump and its fine as of now im cleaning my air filter as we speak so well see what happens

First thing is your idle needs to be turned up to about 1500 rpm. Second yamahas have a setting in the ecu that it will bog out at high toms u can change the setting. I do t remember how to do it but it's something with buttons on the speedo, kill switch, and the key. Some sequence to get into that mode to change it. Call the dealership to get it or I they are no help check a manual. But the bog at start is the toms are way to low. I have a 03 and it does the same thing if my idle is to low. Like I said 1200 to 1500 is the butter zone for street riding (just cruising).
