thehead gasket didnt get fucked up, but water got down the trottle bodies and it was there for a while. I got the water out thanks to you guys, but i want to clean the pistons and whatever rust if any there might be in there.

if it aint broke, don't fix it. if the head gasket doesnt leak, i wouldn't change it at all, but thats just me. just take the throttle bodies off and clean them good with some cleaner(spray). change the oil, and put some cheap plugs and start the bike, then shut it off after a few minutes and change it the oil again. you might have to do this a few times(to flush all the water out, but if it isnt seized, it will run. when your all done put some good plugs in it and go.

dont the valve covers on hondas have that re-usable rubber gasket? I know on the 900RR's we used to reused them.... it was just a big o-ring..... my buddy reused them on his gsxr1100 turbo bikes... he only replaced them when they got really stretched out.
any other gasket is a 1 time deal, especially copper ones with the crush ring, once its taken apart, you'll never get the same seal.... replace it!
I've reused the occasional side cover gasket if i managed to get it off in one piece but for the most part you should just replace it..... cheap insurance!
